How do I update http://rdoc.info/github/exiquio/BodyBuilder5 to reflect what's in the repository. Is their some configuration file I don't know about?

Just re-add the project via Add Projects or use the Github service hook in your admin panel.

When I do the either of the steps mention above, I see the changes reflecting in the datetime at the bottom of the documentation page, but the documentation itself is not changing to reflect what is currently hosted at Github.

Thanks it looks like your specific project was locked due to some permission issues. I've fixed it. You can use the standard methods above to update it from now on!
